Even if you were able to import the contacts for the users, there's no guarantee that the contact would get the notification of 'so & so wants to add you'. So you're in the same spot. Tell your users - the Business Skype account is being retired because Microsoft bought out Skype, retiring the old Skype Business features and making companies use the new Skype for Business service. Microsoft is not supporting export/import of contact lists from personal skype accounts (which is basically what we have), to Skype for Business.

Attached is documentation on how to add contacts to your new Skype account once it's rolled out. So imo, your choices are to try to do it for your users, which probably won't work right and cause some frustration. Or tell them this is how it is. They may bitch a little, they may have to call the helpdesk, but ultimately you aren't causing the headaches with a half-baked migration.
